Ler Sequence Database Search

With the nearly-complete genome of the Columbia accession of Arabidopsis thaliana, it is possible to identify polymorphisms in other accessions through random sequencing. The Landsberg erecta (Ler) accession of Arabidopsis is heavily used as a comparable accession for mapping studies in Arabidopsis. A set of recombinant inbred lines have been developed and approximately 600 markers have been placed on the genetic map using this population. We constructed a small insert shotgun library from Ler DNA and are randomly sequencing clones. Currently, we have generated ~15,000 sequences. This web site is the first phase in our presentation of these data. Currently, our Ler sequences can be searched using the BLAST tool provided on our web site. They are also available through anonymous ftp. It will be updated as new sequences become available and will be rebuilt completely within the next few months. The final web site will present alignments between Columbia and Ler sequence, electronic prediction of primers to amplify the polymorphism, size prediction of the two alleles amplified by the primers, any restriction enzyme that will generate a polymorphism between the two alleles, and links to the corresponding Columbia BAC that was sequenced as part of the AGI. The Ler database contains sequences composed of single strand and double strand sequence, all with an average phred quality value over three consecutive bases of >= 30.
