Provides searching of nucleotide or peptide sequences against predicted coding regions or the entire genome.


Sequence Search Form

For sequence search queries, upper and lower case characters are acceptable. The only permitted non-sequence characters are white spaces i.e., tabs or blanks) and end-of-lines. For nucleotide sequences, the full list of IUB codes, with the exception of periods, is accepted. Index numbers should not be included in the sequence. Nucleotide sequences submitted for comparison must be between 25 and 30,000 base pairs long and can contain no greater than 5% undefined nucleotides. Amino acid sequences submitted for comparison must be between 10 and 10,000 residues long.

Searches are performed using grasta, a modification of fasta (except peptide vs. entire genome, which uses blast_to_rpraze). Default cutoff scores have been implemented for grasta to reduce spurious matches. The cutoffs are set at 75 for peptide searches and 100 for nucleotide searches. Short query sequences may not return results with these cutoffs. For short query sequences, check the "Suppress cutoff" box to receive the top matches regardless of score.
